    <p><i>Cenococcum geophilum</i> is one of the most common and globally abundant ECM fungi, especially in the extreme environments. Understanding its genetic diversity is fundamental for the ectomycorrhizal symbiosis. Here, we assembled five <i>C. geophilum</i> genomes representing different zones, and integrated them with one other published genomes to generate a pan-genome of 7,556 core gene families and 12,686 dispensable gene families. Millions of small variations, and 0.04%–0.2% structural variations were identified. Hence, genome re-sequencing data for 304 isolates was used to estimate the genetic diversity, structure, and demographic history of C. geophilum varieties. Our comprehensive collection enabled us to associate genetic variations with some features, including growth, tolerance to salt, cadmium, pH and heat stress, etc. This study provides resources for better understanding of ectomycorrhizal symbiosis.</p>
